The holes are a bit exaggerated, but anatomically, they should work in real life. Bugs have a hard exoskeleton, an soft insides. Changelings would be similar, for they were partially created from bugs (canon). They are also part pony (canon), so they would (logically) have a skull (they have a horn, and horns are bone), and most likely a backbone (they have tails). The holes in their legs would be due to the likely possibility that they do not have proper leg bones, and so need something else to act as a shock absorber. I think the holes are a little flexible, lessening the stress on the rest of the body by taking some of the shock out of each step.
Don't ask about the wings. They break logic as I know it.
