Oh, the sweet questions!
The absolute best era for me was 12000 BC - Zeal Kingdom. [Special mention to Denadoro Mountains (600 AD) & Tyranno Lair (1000 AD)]
The music, the atmosphere and the action in there were over 9000!
Most ofΒ the time, I use the Delta Force team. (Crono-Marle-Lucca) They are also my 1st choice for the final battle.
If I feel like a Black Mage Pimp, I'll take the Darkness team (Magus-Marle-Lucca)
If I want to Murder-Death-Kill everything on sight, then It's a Monster-Trio team up.(Frog-Ayla-Robo)
Special mention of the lolz and OPness with the Poyozo Team- They're so broken it feels like cheating. (Marle-Lucca-Ayla)

Well! I did greatly enjoy Zeal and The Land Before Time the Prehistoric era! The game is a lot of fun, but the attention to detail and the music then was absolutely phenomenal! It's such a great game. I've actually made some emoticon sets for Crono and Frog; it was a lot of fun to make those.
I tend to end up using Ayla-Frog-Magus, or Ayla-Frog-Crono. I appreciate the ability Ayla has to pound everything senseless, and Magus is a great spellcaster. Frog is just my favorite character in general because of his storyline, and he's able to serve as a healer and as a counterstrike in the setups I use. I have used Frog-Ayla-Robo before after playing the game enough times to get Robo's speed up to something useful, but the dynamic of having Magus stuck with Ayla and Frog both is amusing to me. I've written a few segments regarding variations of scenes possible with them and the dialogue the game gives them in it. It's a lot of fun!
It was a lot of work to replay the scenes over and over again with slightly different setups, but I do have copies of the game script (that I put together through observation) for the sequence of several cutscenes starting from near the Ocean Palace all the way to Death Peak! I used those to work with for writing and they are very interesting to compare. You can see the prioritization given to each of the characters and where they are flagged to act and react in the scenes based on what they say when paired with different people. I would be happy to share the emoticon sets, the script, and the excerpts with you sometime, if you like.
Never really made use of Marle or Lucca much, to be honest; they were always a bit fragile. What would you say is the best way to utilize them in a team setup?

Marle and Lucca are natural counter-balancers. They are at their best when used in tandem.
In one turn You set up a Speed+Barrier combo and get to move at refreshing sonic speed.
Then you get to the damage part with the 3rd member on the ready.
Marle can pretty much tank all the healing by herself and Lucca's Advanced Bomb spells and Flare can be quite deadly.
I believe Their Antipode Bomb attacks have a Darkness attribute, so playing with them flatten 3 out of 4 magic types.
When teamed with Magus, the Dark Eternal-triple tech is one heck of a sweet deal to spam.
What I love is their solid support game. They bring the best out of the Fighter-oriented Party Members.
(Especially Crono and Frog for Marle and Robo and Ayla for Lucca.)
Their weak defense adds up to the challenge and keeps things interesting- although I'd say that Lucca in Taban Suit + Taban Helmet is an absolute unit.
Story-wise, all the characters blend so much and so well. -It is hard to choose a favorite gang.
