Nature is always suitably scary . Even when it seems beautiful, it has a mind of its own and that mind is motivated by survival. That is how I see the Old Forests in Tolkien.

Yes! People put emotions to nature- such as calling storms 'angry'- but really they're just what they are.

True, it's people that are angry and when they are destructive it is deliberate, but Nature just exists. It's a very fundamental thing to be aware of, or people can make mistakes about themselves and about the world. In Fantasy it is different. There animism can be present, but some people can't tell the difference between reality and fantasy .

Such as Fangorn forest when Saruman's orcs were cutting the trees. The trees were angry at the destruction, and rightfully so because they were being hurt.

The Ents are a good invention from Tolkien for this situation, I think. They are the spirit of the forests and the guardians of the trees which are rooted and can't move. Old Man Willow is thought to be a kind of combination of both, which makes him seem sinister, but I sympathise with him in this respect.

Well, for me, he isn't a dark character so much as he's an angry nature spirit in the form of an ancient tree or maybe Ent form. He does listen to Tom Bombadil so he isn't evil, he is just angry at the disappearance and destruction of the Old Forests and the Old World of the elder Ages.
