Having an empty background layer in
Photoshop usually makes them transparent.

I fill the background in on paint as usually a hot pink or green (to easily distinguish what parts are the bg) then take it into Photoshop and use the selection tool to delete it and leave the transparent layer behind it then save for webs and devices > and select save as transparent .gif

if you don't have Photoshop, then you could use iaza [link] to upload your pixel and select the transparent option in the 'create' column, click on the area you want transparent and it should do all the work for you
