Consider the following...

Despite building a strong bond with your partner and saving the world like in every mystery dungeon game, consider the following scenario. At the end of every mystery dungeon game, you (the player) must leave your partner ... but this time the player never returns (whether it be a part of some complicated scheme to protect them or like in Gates to Infinity where you choose to not return to the Pokemon world). While your partner lives on, continuing to try and make the world a better place, all while hoping to reunite with you some day, over time, their spirits fade and their sadness changes into something new. Despite everything that's happened and the unbreakable friendships forged, the feeling of betrayal becomes undeniable ... and it drives your partner into darkness. This anger leads your partner down a dark path to undo everything they had accomplished and becomes the main and most dangerous antagonist in a future mystery dungeon game.

Having replayed explorers of sky and super mystery dungeon, it struck me that while the main antagonist of all the mystery dungeons always had some dastardly motivation, one theme that I hadn't seen used as much, if at all, was a sense of betrayal (except in red and blue rescue team). I would love to play a future game where the antagonist's motivation is based upon betrayal (whether it be with their old partner or your new partner betraying you). The process of discovering out what led to the betrayal and uncovering the truth could be just as heartbreaking as losing your partner.
